Really, though, this is a long-known issue and it has been forwarded. I'll take a shot in the dark and guess that the file(s) (or whatever else) containing the data for the armor that serves as actual "equipment" for the model (during role-play missions) was deleted or became corrupt.
The armor that appears in the cutscenes seems to be completely separate, interestingly enough. You can tell because Akule shares a similar case, except with his masks; he only possesses the eagle mask within cutscenes, whereas on his model it will always be the monkey one even in instances where it should be the former (...though that is intended and not a bug/glitch).
On the Ruairi nudity, it seems to be hit and miss for most players. For the most part, I never saw him in his underwear for most of my Mabi play-time. It is only recently that I have ever encountered him outside his armor, so it's a mixed bag. It's like if we can see the Lia Fail in the chapter 10 cutscenes, most of the time I never see the prop, but at least once I saw it in the cutscene.
