I've had this happen to me sometimes. Usually I'll send a message and then close the window, but if I do it too quickly, I'll get the message I sent to the specific person instead.
You could just drag the windows back into view which is what I do. Doesn't bother me at all. Only takes 5 seconds to move the windows around to your liking.
